Can I make different audit plans and audit reports for different processes? for example for incoming raw material and purchasing, or just production - not to include the whole QMS?

Yes, you can. I always recommend following that practice, particularly, when an internal auditor has less experience, or has little time to prepare an audit to the whole management system.
