We build aerospace parts among other parts and perform FAI's. However some customers do not ask for FAI's where the ones that want them put a quality clause in place or specifically ask for an FAI on their PO. Am I still in compliance with AS 9100D if I do not do an FAI if the customer does not request for it?

In clause 8.5.1.3, Production Process Verification, which is where the FAI is discussed it does not give an option on this happening but rather states that you shall use a representative item to verify that the production process can make acceptable parts. However, as with many parts of the standard, this requirement can be modified as an exclusion in your scope, where you would state that FI is only done where required by a customer.
